Home Minister Shivraj Patil had already resigned, India's ruling Congress party coalition said on Sunday.
The resignation has been submitted to Prime Minister Manmohan Singh.
The resignations came as India continued an investigation into the attacks on Mumbai, with police interrogating the only gunman who survived.
Indian media reported that gunman Mohammad Ajmal Amir Kasar had identified all the attackers as Pakistanis and acknowledged that they were trained by Pakistan-based Lashkar-e-Taiba group.
Pakistan has denied involvement, with Pakistani President Asif Ali Zardari urging India not to "over-react".
Officials said that 195 people had been killed and nearly 300 injured in three days of attacks that also targetted foreigners.
